During the 1990s and early 2000s, the club had a questionable pedigree with rumours of mafia-type activities continuously attached to its leadership - controversial businessmen Miodrag "Miša" Nikšić and Branislav "Trojke" Trojanović.

The duo ran the club with Nikšić initially performing the president role. When he got murdered in 1995, Trojanović took over by himself.

Following the 2000-01 season, in which FK Zvezdara finally gained the much sought promotion to the First League of FR Yugoslavia (the country's top flight), Trojanović was murdered on July 21, 2001.
