Jegenstorf is first mentioned in 1131 as Igistorf. In 1255 it was mentioned as Jegistorf.

Jegenstorf has an area, , of 7.47 km² (2.9 sq mi). Of this area, 4.66 km² (1.8 sq mi) or 62.4% is used for agricultural purposes, while 1.48 km² (0.571431194716952 sq mi) or 19.8% is forested. Of the rest of the land, 1.26 km² (0.486488719826594 sq mi) or 16.9% is settled (buildings or roads), 0.04 km² (9.9 acre) or 0.5% is either rivers or lakes. The total area of the newly combined municipality is 8.9 km² (3.4 sq mi).

Of the built up area, housing and buildings made up 9.5% and transportation infrastructure made up 4.3%. while parks, green belts and sports fields made up 1.3%. 19.5% of the total land area is heavily forested. Of the agricultural land, 57.4% is used for growing crops and 4.1% is pastures. All the water in the municipality is in rivers and streams.

Jegenstorf is located on the Rapperswil Plateau and includes the village of Jegenstorf and multiple new sections including; Bachtelen, Bimer, Solecht and Risere.
