League president Anton Montinola of Far Eastern University said that the method in breaking ties will use "common sense" as the tournament is prolonged by holding unnecessary matches.

Due to the high demand of tickets for Ateneo-La Salle games, host FEU has devised a way for allocating tickets for fans of the two schools, although the Ateneo-La Salle game will still be a part of a doubleheader

First round

July

On opening day, UST and UE fashioned out contrasting wins; the Tigers held of a late Adamson comeback, while UE blew out 2008 runners-up and 2007 Finals opponent La Salle. On the next day, NU blew out UP, and Ateneo outsteadied FEU in the final minutes to eke out a win. The winners of the opening weekend met, and UST and Ateneo defeated NU and UE, respectively, both via sizable margins.

FEU and UE rebounded off their loses against Ateneo with wins over La Salle and NU respectively. Undefeated teams UST and Ateneo met in the week's Sunday game where the Eagles blew out the Tigers to remain undefeated. La Salle finally clinched their first win after a win against UP, with the Maroons still having no wins to show for. Adamson lost two close ones, against FEU, and La Salle in 2 overtimes, while FEU also won against the Bulldogs, and UST defeated the Red Warriors to bounce back from their blow out loss agasint Ateneo.

In the Battle of Katipunan, winless State U shocked undefeated Ateneo, fashioning out a ten-point win to barge into the win column. La Salle meanwhile embarked on their own winning streak, beating NU, and UST in two overtimes. Tigers captain Dylan Ababou was on the verge of being suspended after figuring in a fracas in the La Salle game but was spared a suspension. Hard-luck Adamson suffered another setback, this time against Ateneo, to end the month.

August

Adamson opened August with another heartbreaker in overtime against UE. Meanwhile, NU suffered another blow out loss against the Eagles, and UP failed to capitalize on their win against Ateneo as they were beaten by FEU.

In the final week of the first round, UE closed out the round with a win against UP, and despite having Ababou in the line-up, FEU blew out UST. NU ended their five-game losing streak with a win over Adamson, while UP finished in the cellar with a drubbing against UST.

In the final day of the first round, with tickets being sold separately for the two games, the winners eked out a 76–72 win over their opponents. The Tamaraws held off the Red Warriors in the end game to close out the first round in first place. In the Ateneo–La Salle game, Ateneo fell behind in the early going with La Salle's Joshua Webb scoring 26 points. The turning point was when Webb kicked Ateneo's Bacon Austria in a loose ball play to caused him to be called for an unsportsmanlike foul. Ateneo went up by three points, but Hyram Bagatsing scored on a three–pointer to force overtime. In the overtime period, Ateneo launched a 7–2 run to put the game out of reach for the Archers, as they tied FEU for first in the end of the first round.

August

In the first game of the second round, Adamson finally eked out a win after losing for five consecutive games after shocking La Salle with a 61–55 triumph. Ateneo continued their winning ways beating the Red Warriors anew to hold on to the #1 spot. UP avenged their first round loss against NU, and FEU rejoined Ateneo at the top with another win against UST.

UE made some clutch baskets in the final minutes of the game and escaped with a win against Adamson. While Ateneo blew out La Salle in their second round matchup, giving the Green Archers their first three-game losing streak since coach Franz Pumaren took over.

For the first time ever, the Filoil Flying V Arena in San Juan City will play host to some UAAP second round games, though the juniors basketball games have been held here. This was in response to the malfunctioned centralized air conditioning

. In the first pair of men's games in the Arena, the Falcons blew out the Bulldogs, and the Fighting Maroons beat La Salle in a closely contested upset.

By late August, both Ateneo and FEU clinched the first two semifinal berths, with Ateneo also clinching the first twice-to-beat advantage in the Final 4. UE kept their own twice-to-beat advantage hopes alive with a win over La Salle, bringing the Archers to their first five-game losing streak in years. UST and Ateneo gave NU blowout losses to eliminated the Bulldogs, while Ateneo also eliminated Adamson in the semifinals race.

September

With the games of the first week of September deciding which teams will advance to the semifinals, UE eliminates UP from contention with a win, plus ensuring themselves of a semifinals berth. Meanwhile, La Salle staved off elimination despite a UST rally in the second half with a James Mangahas shot to end their five-game losing streak, and keep themselves in the hunt. UE kept themselves in the hunt for a twice-to-beat advantage with a win against NU, but FEU dashed UE's hopes with an overtime win against La Salle to clinch the last twice-to-beat advantage. Adamson, a team already out of contention, upset UST with a 19-point win to spoil their semifinals bid and keep La Salle's hopes alive, and Ateneo, the #1 seed in the Final Four, got back at UP, the only team to beat them so far this season, with an 18-point win to strengthen their hold of the highest spot in the standings. The game, however, was halted for a few minutes, because UP player Arvin Braganza's father, Agapito Braganza, fainted from a heart attack. He passed away the next day.

Entering the second week of September, NU showed intensity and mastery in handling the ball, outlasting DLSU 63–61 in regulation, finally eliminating DLSU from Final Four for the first time, since the inception of the Final Four rule in 1994. This win also seals La Salle's lowest output under Franz Pumaren since 2003, with a 5–9 win-loss slate. UST ended the elimination round with a three-game losing streak as they fell against the UE Red Warriors. Despite the loss and a losing record, the Tigers barely qualified to the Final Four, thanks to NU's win over La Salle earlier in the day.

 zonal berth with a win against UP, since they held the tiebreaker against La Salle, closing in their season with a triumph; UP ended theirs tied for last place, but were ranked eighth since NU won the tiebreaker. Ateneo and FEU contested the #1 seed (FEU had to win by 5 points or more to clinch #1) in the elimination round finale, but despite FEU leading by as much as 18, Ateneo chipped the lead and led a late surge to lead at the final buzzer to deny the Tamaraws a #1 seed.

Ateneo vs. UST

UST hung around early in the game, but due to their turnovers throughout the game, with Eric Salamat making key steals, the Eagles built upon a huge lead with uncontested fastbreak lay-ups, as evidenced by a staggering a field-goal percentage of 50.8%. Jai Reyes scored 17 points, nine from behind the three-point line, to lead the Eagles back into the Finals. Ryan Buenafe added 15 points. Tigers coach Pido Jarencio blamed the loss to poor execution; season MVP Dylan Ababou scored 19 points and grabbed 8 rebounds in a losing effort to cap off his last UAAP game.

FEU vs. UE

Prior to the series being started, FEU co-captain Andy Barroca had come under fire for subpar performances on the last stretch of the eliminations, with accusations of game-fixing hurled against him. Barroca skipped FEU's last practice sessions, and was hurt by the accusations, which ultimately led him to unilaterally drop out of the FEU lineup for the rest of the season. FEU issued a statement prior to the game that Barroca won't play in Game 1 of their series against UE "with the objective of improving team chemistry," an official team statement said.

Game 1

Armed with the twice-to-beat advantage, FEU stayed close with UE, even leading by a point at halftime. Val Acuña scored 11 of his 17 points in the first quarter as UE threatened to pull away. With FEU leading 50–46 late in the third quarter, Paul Lee scored eight consecutive points to close out the quarter with the Red Warriors leading 62–55. Paul Sanga, who had a career-high 22 points, scored a three-pointer to give FEU the lead, but Lee scored 16 of UE's last 18 points, including three consecutive three-pointers, in an 18–5 run that saw the Red Warriors pull ahead late in the fourth quarter. Lee ended the game with a career-high 26 points, together with 8 rebounds and 7 assists. Pari Llagas had a double-double performance to complement Lee's scoring, having 19 points and 12 rebounds.

Game 2

In the deciding semifinal game, FEU raced to a 27–15 lead in the first quarter, and a 49–39 lead in the second quarter, but lost steam in the second half. The Red Warriors relied on Lee and Pari Llagas, with Llagas scoring two field-goals to put UE up for good 72–70, and Lee scoring four crucial freethrows at the end of the game to seal UE's bid to face Ateneo in the Finals.
