When first designated in 1926, the south terminus of South Dakota 25 was at Howard

. The segment from north of South Dakota Highway 262 (U.S. Highway 16 at the time) to Howard was gradually added in the 1970s as construction was completed. The segment between SD 42 and SD 262 was added around 1992.

In the mid 1950's, the route was realigned so it went straight north from De Smet to U.S. Highway 212 east of Clark, then north to Webster, before resuming the previous alignment to North Dakota.

In 1976, the north portion of SD 25 was shifted east to absorb an old alignment of South Dakota Highway 23 Webster to Lake City
