The rails used by the Modoc Northern were first laid out in June 1927 by a non-operating subsidiary of the Southern Pacific Company with the same name.

Lake County cancelled its contract with MNRR in May 2009 following months of speculation. CEO and President of MNRR, Don Blansett, had fallen out of compliance with the county due to not addressing various safety concerns and failing to pay on the lease of the line. Blansett also bounced a $45,000 check to county commissioners that would have gotten MNRR current with payment.
