 in the sides 3-1 defeat to Finn Harps in the Eircom League First Division in September 2006. Flynn became a regular starter in the side towards the end of the 2006 season. He not only kept the vastly experienced Brendan Kennedy out of the senior side but also fellow Under-21 Goalkeeping starlet and Republic of Ireland Under-19 trialist Carl Donnelly who later moved onto Leinster Senior League side Tolka Rovers.

The signing of Austin O' Neill by Kildare County for the 2007 season relegated Flynn to start the season as Kildare County's second choice goalkeeper and eventually his release during the 2007 season.
