I have a 4.9 liter 300 inline 6 cylinder and was wondering why the header is connected to the intake manifold.

$$$ -- it was a single cast unit. Great for cost, not so good for fuel flow. I had a 300 and put 180,000 miles on it; not fast, but would run forever. Had it in a short wheelbase window van; best traveling vehicle ever.
Ford of Austraila (I think) made a cross-flow head for this engine, and when it was turbocharged, it would fly. I think it held the Pike's Peak record in a Pinto.
