Following his successful spell at Shamrock Rovers, Clarke moved to Waterford United in 2008 before helping Drogheda United retain their Premier Division status in 2009. Clarke was released by Drogheda at the end of the 2009 season and he subsequently joined Shelbourne

 for their 2010 First Division campaign. At Shelbourne, Clarke struggled for fitness and despite numerous outings for Shelbourne's A Championship reserve team, he never made a competitive appearance for Shelbourne before his release by the club on 17 August 2010.

Clarke returned to League of Ireland football in June 2011, signing for his former club Drogheda United. His second debut for Drogheda came against Bohemians on 24 June 2011. He started left-back and Drogheda lost 2-0.
