    . He had a mental breakdown after the tragic death of his neighbor's son, Ruben. After he went with Ruben, to get Ruben's bike blessed, on their way back home, Ruben rounded the corner and Danny heard a shot. Believing the boy to be unharmed, Danny told Ruben to ride back home, while Danny attended to an in-progress robbery. However, later after talking with Doc at autopsy, he saw Ruben on the table dead. He was obviously mentally shaken for the next couple of shows. Out of pain and guilt, he slept with Ruben's mother, Rikki. That night he thought that Lindsay Monroe was still mad at him because he forgot her birthday. She then told him that she was sad because he never came to her for advice or help or to just cry on her shoulder, then she said that she loved him and she had to let that go now. However, in episode 419 ("Personal Foul"), Danny begged Lindsay to come over to his apartment so they could talk things out. It was at this time that Anna Belknap became pregnant with her 2nd child in real life, and instead of hiding this pregnancy like she did with her first in season 3, the producers decided to write this development into Danny and Lindsay's storyline, making Danny the father of Lindsay's child. It is believed that on the night of "Personal Foul", Lindsay turned around and went to Danny's apartment to work things out, and it was on this night that Danny and Lindsay conceived their child. However, it wasn't until episode 509 ("The Box") that Lindsay revealed to Danny that she was pregnant and that he was the father. Danny is initially scared about the notion, but in 510 ("The Triangle") and 511 ("Forbidden Fruit"), it is clear that he is excited about fatherhood, as he expresses concern for Lindsay's well-being. It is unknown whether they are having a boy or girl and when the child will be born. Also, in episode 510 ("The Triangle"), Danny proposed to Lindsay, but she turned him down as she felt it was the wrong time. As of 516 ("No Good Deed"), Danny is two months away from fatherhood.

He confronts Mac, who says he didn't know anything about it. Mac confronts the chief, who says that because of the budget they have to let some people go. Mac has a big argument with him and later with Stella because he wants her to cancel the new DNA machines they ordered. Stella thinks that the machines could help solve murders faster and put more people away. Mac states that Adam could put away more criminals then the machine and that Adam is a very hard worker. At the end of the argument Mac says that he will stop at nothing to keep Adam at the lab. It is later revealed that Adam heard the whole argument.

Flack was severely injured in a bomb explosion and ended up in a coma in the season 2 finale, episode 224, ("Charge of this Post"). As of the season three premiere, he is fully recovered and back on duty with the CSI team, chasing down suspects with all of his previous endurance. Flack is very protective of his "guys", sometimes to a fault. It is shown in the episode "Consequences" that he was reluctant to help Mac when evidence seemed to point to one of his men as the killer in a case Mac was working. Flack was ordered to hand over his notebook, which contained details of a drug bust in which some of the drugs disappeared, over to Mac, which caused some serious tension between them for a brief period of time. By the end of season three, the tension had dissipated, and Flack steadfastly supported Mac when the latter was questioned about the death of serial killer Clay Dobson ("...Comes Around"). In the beginning episode of season 5 ("Veritas"), his sister becomes a suspect when it's discovered that the bank robber holding Mac hostage was seen in her car at a toll booth. She claimed to have loaned it to a friend, who is now dead, and later gets cleared. It is later revealed in the seventh episode of that season ("Dead Inside") that she is an alcoholic. Also revealed in that episode is his relationship with fellow detective Jessica Angell.
