One reason, is that he didn't really understand negative numbers the way we do, only subtraction of a positive from a positive. So the forms he uses have all positive numbers.

That seems to explain most of it, but another possible reason is that he was concerned with the exact method used to solve the equations, so for example he needed a different form when the quadratic equation had two solutions.
