Could the real laughing man seeder have seeded, or worked on the A.I. system 2501. Giving rise to the puppet master as the A.I. became sentient, and reflected part of his creator? The one I think might be the real laughing man, or the cartoon representation of masamune shirow, I'm not sure yet.
